In 1832 a British boarding school was opened, later becoming St Her Columba School. Ambroli English School is the direct predecessor of today’s university. On December 14, 1861, the University Division of the Wilson Institute became the first private non-governmental organization to affiliate with a university under the name Free Assembly Institution. In 1952, the administration of the university came under the jurisdiction of the Autonomous Board of Governors of India.

Since 1963, the college has been under the management of the John Wilson Educational Society. Wilson College is a Christian minority institution with close ties to the CNI. Its purpose is to form a Christian community and extend its facilities and services to other communities.
